You're not off the track. Freemasonry is just one of many possibilities where these things take root in.
For any structure of organization that provides benefits to its members of:
1) status,
2) society,
3) "networking" in the professional sense -- wherein you have access to resources others do not and likely never will,
4) tradition in a mythological/religious/ceremonial fashion,
5) knowledge -- to be conferred only to in-group members,
6) family -- #'s 1 through 5 tend to coalesce into closely related groupings, especially ethnically, and predominantly genetically
..... These things create a longitudinal and generational effect upon those involved. What is really at play, is long-term and entrenched
in-group, versus
out-group effect. These things may make no real sense, if you don't consider a
cursus honorum -- basically "Hey kiddo, you need to go do this, that, and then go talk to some guy, because he's got a job lined up for you!". Raising up one's children in proper morality is largely forgotten when you've got a whole externalized system to "guarantee you benefits" without you doing any "work to merit those benefits".
Thus the next generations end up doing all such things, because it's what they "need" to do. Furthermore, they end up intermarrying each other, for generations. This is systematized inbreeding.
People know you don't marry family, because this has bad effects. However people usually forget with whom they're related, because no one keeps genealogies anymore. This is furthermore guaranteed to be forged, if not forgotten. This is one way in which the pathology spreads throughout entire hierarchical systems.

But the universe is indeed harmonious, however these harmonies are scarcely evident from our point of views. The universe is also always doing its thing, so if you have some disharmonious thing, within a harmonious environment, it will be brought into harmony, one way or another, regardless of outcome.
