I think the way to get a read on this situation is to look closer at some of the smaller or apparently insignificant details and the context in which this event occurred. Also, I think such events are usually designed to serve multiple purposes, and there are other purposes that can be served from an opportunistic pov.
I'm starting to strongly consider, that this missile incident was a pre-planned and organized Game Plan between Putin and Trump? Might be the reason for the report that CIA heads and Intelligence were absent from Trump's meeting? Many in the intelligence community are on Trump's side and might have been working behind the scenes and coordinating with Russian Military during this event? The fact - that Russian Military were at sea conducting a drill during the same time frame - as U.S. missile strikes were hitting the Base, is another factor to consider?
The Shayrat airbase that the U.S. military targeted is also symbolic of another incident, namely the March 17th downing of a Israeli plane by the Syrian military.
The Syrian plane that shot down the Israeli plane and damaged another was stationed at Shayrat Air Force base. I reason, that might be one of the reasons Netanyahu was over-joyed that Trump hit that base?
Speaking of Netanyahu and Israel's involvement in Syria, along with Erdogan's activities, I wonder if this "air strike" has something to do with eventually forcing Israel and Turkey out of Syria?

And Israel's denial:
Israel intercepts missile fired at its air force in Syria

The Israeli military said it shot down one of numerous anti-aircraft missiles launched on Friday at its air force which was operating in Syria, in a rare such incident that spilled over into neighboring countries.
The Syrian army said it had shot down an Israeli jet during the operation. Israel denied this, saying that all its aircraft had returned unscathed.

Before Tuesday's attack on the rebel-held town of Khan Sheikhoun, which killed 89 people, Haley had said toppling Assad was not a priority. President Donald Trump, before his election, described fighting ISIS and seeking Assad's removal at the same time as "idiocy."
But after seeing images of the horrific aftermath of the chemical attack, US President Donald Trump ordered a bombardment of the Shayrat airbase in western Syria, which the US believes was the launchpad for the strike. It was the first time that the US had struck the Syrian regime since the start of the six-year civil war.
Of course, Natanyahu took a hissy-fit because Syria took the option of defending itself, then go one step further by blaming Putin via Israel's Haaretz:
Israeli Media Blames Putin For Syria’s Decision to Defend Itself Against Israeli Airstrikes
_http://russia-insider.com/en/unreal-israeli-media-blames-putin-syrias-lack-restraint/ri19246
This flagrant violation of Israel's right to bomb Syria unmolested "changed the rules of the game", writes Haaretz.
Presumably the Syrian anti-aircraft salvo was a signal to Israel that the regime’s policy of restraint in the face of the airstrikes will not remain as it was. President Bashar Assad’s recent successes – first and foremost the conquest of Aleppo – have seemingly increased the dictator’s confidence. Israel will have to decide whether the operational need – to thwart advanced weapons shipments to Hezbollah – also justifies the possible risk of the downing of an Israeli fighter jet and a broader conflict developing with Syria.
There is an interesting question as to whether the aircraft detection radar system was deployed by Israel’s new great friend, Russia, precisely one week after Prime Minister Benjamin Netanyahu returned from Moscow after yet another successful visit to see President Vladimir Putin.
One can imagine that the intelligence community will also be interested to learn whether the Syrian decision to fire back was coordinated with Assad’s collaborators and partners: Russia, Iran and Hezbollah.

Along with Netanyahu and Israel's objectives and power grabs in Syria - Turkey's Erdogan is another serious problem!
Just a few recent developments: The Syrian Government have been trying diplomatic channels with the UN to get Erdogan and his forces out. Both Assad and Putin are aware of Erdogan's motives which are counter to any Peace agreements.

Ankara seeks “to absorb northern Syria into the greater Turkey,” because the Turkish authorities want to take possession of Syrian water and oil resources, says Richard Hayden Black, an Republican member of the Virginia state Senate.
Turkey uses terrorist groups like Daesh and al-Qaeda to carry out ethnic cleansing in northern Syria and pave the ground for Ankara's dominance there, the senator told Press TV on Tuesday.

The meeting in Moscow with the participation of leaders of different Iraqi, Syrian and Turkish Kurd leaders indicated lack of trust between Ankara and Moscow," Khurshid Deli told FNA on Saturday.
Moscow believes that Ankara has changed its rapprochement policy towards Russia, specially after the empowerment of Trump (the US president)," he added.
Deli said that Moscow has felt that Ankara is not serious about resolving the regional crises, specially in Syria, and it is still committed to its goal of overthrowing the Syrian government and imposing its options to rule Syria.

Cavusoglu referred to the Euphrates Shield Operation in Northern Syria by the Turkey-backed militants, and told reporters that the Turkish forces have not yet moved towards Manbij but they will start operations in the region soon.
His remarks came as the military council of Manbij announced in a statement that the Kurdish forces will surrender the villages bordering the areas occupied by the Turkey-backed Euphrates Shield Operation militants to the Syrian army. The statement said that based on an agreement with the Russian side, the control of these villages will be given to the Syrian government's border guards.
It added that the measure will be taken to maintain the security of civilians residing in Manbij and the surrounding areas as well as regions bordering al-Bab in the Western side of Manbij, and take on the greed of Turkey to occupy the Syrian territories.

The dam supplies both water and power to key parts of northern Syria, such as the city of Manbij and other parts of the predominantly Kurdish Kobani Canton.
The act of cutting off the river is not unprecedented, but its timing is peculiar. Just days prior to Turkey’s act, U.S. Senator John McCain “secretly” visited the Kobani Canton, the very region that now finds itself without water, before heading to Turkey, where he met with Turkish President Recep Tayyip Erdogan.

The chemical weapons attack in Idlib province, which rebel groups claim was committed by the Syrian army, bears similarities to the "false flag" attack carried out by jihadists in Ghouta in 2013, Middle Eastern expert Michael Lueders told Germany's ZDF television.
'Dirty Geopolitical Game': West-Backed Jihadis Carried Out Syria Chemical Attack
https://sputniknews.com/middleeast/201704091052464961-syria-false-flag-attack-jihadists/
[...] Lueders recalled the chemical weapons attack carried out August 21 2013, in which over 1000 people in Ghouta, a suburb of Damascus, were killed after rockets containing sarin gas struck opposition-controlled areas.
Following that incident, the US condemned the Syrian government, accusing Damascus of carrying out the attack, an allegation it denied.
On August 30 2013, the White House said it had assessed "with high confidence" that the Syrian government carried out the chemical attack on Ghouta, raising the prospect of a US strike against Syrian forces. In 2012, President Barack Obama had called the potential use of chemical weapons by Assad "a red line" which may change his view on US military intervention there.
In the aftermath of the attack, the Pentagon made preparations for a strike on Syrian forces. However, Obama made a surprise U-turn and asked for the approval of Congress first, which declined to give permission for the strike.
Obama did so after receiving new intelligence which shed doubt on the US presumption of guilt of the Syrian army, Lueders said.
The new evidence pointed not to the involvement of the Syrian government in the Ghouta attack,
but of the al-Nusra front in collaboration with Turkish intelligence services.
Why didn't he give the order? Because his own intelligence told him to be careful since US and UK intelligence had examined the chemical gas used in Ghouta and had come to the conclusion that the sarin found there was not the same as that found in the Syrian army's stocks."
They suspected that this was a collaboration between the al-Nusra front, one of the most evil jihadist groups, al-Qaeda's subsidiary in Syria, and the Turkish intelligence services."
"Turkey had evidently armed the al-Nusra front with sarin gas. In June 2013, there was an investigation by the US intelligence services, which you can read, that clearly says, 'we know that Turkey has equipped the al-Nusra front and other groups with sarin gas and they are producing sarin gas themselves.'"
[...] On Tuesday, the Syrian National Coalition of Revolution and Opposition Forces, which was formed in Qatar in 2012, reported that some 80 people were killed and 200 injured in a chemical attack on civilians in Khan Shaykhun, a town in the Idlib governorate of northwestern Syria.
In retaliation at the alleged attack the US launched an airstrike on the Syrian army's Sha'irat airbase. However, the US has failed to find proof of the existence of chemical weapons at the airfield.
